Digimon Emperor
Ken was the Digimon Emperor in the beginning. He enslaved Digimon with his black spirals and control spires. He finally created his ultimate masterpiece, Kimeramon, but Magnamon defeated him. After that, with Wormmon, his partner's, sacrifice, the emperor finally understood the error of his ways and stopped terrorizing the Digital World. He later joined the Digidestined.


Arukenimon and Mummymon
Oikawa created these two digimon to bring him power from the Digital World with the control spires. Arukenimon could also create evil digimon from control spires. They were the ones responsble for turning Ken into the Digimon Emperor. They were Oikawa's henchmen and fought the Digidestined, but in the end were destroyed by MaloMyotismon, who didn't need them anymore.


Oikawa
Yukio Oikawa was Cody's dad's friend. After Cody's dad died, Oikawa took in VenomMyotismon's data because the evil Digimon told him he could take him to the Digital World if he did so. He tried to get power from the control spires, which is why he created Arukenimon and Mummymon to make and control them. In the real world, he planted Dark Spores in children to bring him the power he needed. Once he had enough power to revive MaloMyotismon, he opened a gate to the Digital World and MaloMyotismon was reborn. MaloMyotismon didn't need Oikawa anymore, so he left him to die. But in the end, Oikawa became good again. He sacrificed himself so that the Digital World would be restored after MaloMyotismon almost destroyed it.


Blackwargreymon
Arukenimon created him from 100 control spires to carry out her will but he disobeyed and didn't want to be under her control. He searched around the digital world for his destiny and destroyed almost all of the Destiny Stones. Later, he came to the real world and fought Wargreymon and Imperialdramon. In the end, he was being destroyed by Oikawa's evil powers, but sacrificed himself to seal the gate to the Digital World.


Demon
Demon wanted the power from the Dark Spores for himself, so he sent his soldiers around Tokyo and tried to capture the kids from Arukenimon and Mummymon. He was too powerful for the Digidestined to defeat, but they managed to trap him in the Dark Ocean with Ken's Digivice.


MaloMyotismon
The true villain of the season, he was reborn after Oikawa got enough power from the childrens' Dark Spores. He started destroying the Digital World and fought the Digidestined. They couldn't defeat him, but they put their trust in themselves and power from the digivices of all the Digidestined in the world defeated him.
